Internal linking on large websites

I have read in detail the incredible success thread of @MrMedia but I have doubts about the internal linking of a website of these characteristics.

In his post he says that in the new content he randomly introduces three internal links to other content in the same category.

Is there a way to get this look under control? How do you do it?

My team did it manually but I now use Link Whisper to do the same.

Just one large website but I did a case study here on BuSo about what the UK's biggest business insurance site and their agency did for internal linking strategy etc:

I made some suggested improvements too but you can either listen to or ignore those as obviously simply biz are doing very nicely their way....

@MrMedia I've read several posts about Link Whisper and the truth is that it seems interesting. I'm going to test the free version to see what kind of links it generates, especially considering that I publish in Spanish.

@Steve Brownlie I'm going to read your case study carefully, I'm sure I will find a thousand things of interest.
